Possible water incursion

I have spent a lot of time examining the whole JC and where necessary re-sealing to keep any water out.

Today after a heavy rainfall I opened the dining area window and noticed water sitting in the trough under the rubber window seal. Should water be just sitting there after a rainfall, or should it not be draining away somewhere? Do not want it seeping inside the JC behind the sealed bottom window pane.

I have attached a couple of images to show the trough I am talking about. The bathroom window has water in the same trough after rain.
